Any mmo that lets you bind joystick commands to actions should let you to some degree. Some games just need to many controls to make a controller practical.
People had talked about doing it to good effect in Champions Online and Star Trek Online.
Champions does have pretty good controller support. I also use Switchblade to map MMOs to a controller. I've successfully mapped just about every game I've ever played including Fallen Earth.
Global Agenda also has controller functionality built in.

I second the FFXIV, definately better with a gamepad... and an old school style MMO
Final Fantasy 14 (is pretty much designed with a game controller in mind)

all of those were designed with controller support
FF14 all the way. It was designed for gamepad/controller. Fortunately they will have mouse support for those of us who have trouble converting :P
