It isn't an mmo but it is challenging and skill-based...
I'd recommend Path of Exile. The game has been in open beta for about a year now and is extremely polished and fun. The game is launching in a little over two weeks (October 23rd).
Tons of content, infinite replay-ability, tons of new stuff for launch. The game is also run by the best dev team to hit the gaming scene since the early MMO days I'd say.
planeshift is completely f2p, no classes as far as I can remember and is skill based.
uncharted waters could certainly be worth a look, sort of has classes but doesn't
poe is classed based, but not in the normal way
and then there's firefall. It is classed based, but u can switch classes from within the game. Unfortunately there isn't a lot to do unless u don't mind grinding the same 4 bits of content endlessly and the free part was along the lines of free as long as you pay $100 or so last time I played
A small mention might go to sto. It is class based but there isn't much difference between the classes tbh.
Xsyon. Not f2p but it is a classes survival game.
Darkfall. Has classes now but it is a skill-based game. Also not f2p.
8Bitmmo. Classes simple browser game. No classes but it is a very simple game.
Perpetuum. Sci-fi robot mmo in leu of Eve.
Mortal Online. First Person mmo sandbox with no classes.
Salem. Survival mmo set in the early Americas. No classes but slow paced.
Also warframe, like firefall adn probably better in every way except that it's not an mo and not an mmo(co-op online shooter/rpg)
and the repopulation is going to be f2p, not sure how far off it is though.
Edit: forgot age of wushu/wulin, not sure how good it is though or how free for that matter.
wushu/wulin is kinda skill based, knowing when to block others moves and fly away ect... but is ver class based,
yes its free, if u subscribe u get more money and more exp, yes its alot faster to get stronger, but the game is NOT pay to win in my opinion

8 schools with 4 sets each, and about 20 or so non-school based sets. You can learn any skill in the game. Skills are related to sets. You can switch to any set/skill with a 7 second cool down in between sets. The active block is huge.

It seems to me like the OPs definition of skill based is getting mixed up. Since he referenced EVE I would have to assume hes talking about training individual skills rather than progressing a class.
I would recommend Wurm Online. Free to play, survival sandbox where literally everything is crafted from scratch by players. Lots of house and city building along with boat building. All skills are leveled as you use them.

Also unless you live under a rock you should know that Star Wars Galaxies was the king of classless skill-based MMORPGs. Check out swgemu.com , they've been rebuilding the game from scratch up to right befor the CU and NGE. Pretty functional at this point, definitely a playable and enjoyable game. and its 100% free, not f2p with a cash shop and subscription option blah blah blah, 100% free.
And then theres always Runescape. They have PLEX now.
Fallen Earth has an AC like skill system. At least in the way that your attributes determine the max of your skills as in Melee Def is 50% Quickness 50% Coord or something like that, havent played in 10 years. But you use skill points which means you cant max all but the advantage is you dont need to grind a month for that 1 point Dex. If you want to respec I suggest do it early, the ingame currency price for respecs goes up as you level.
You can choose between melee, pistol, rifle, sniper and different "magic" schools(can be compared to life, war, creature and item in AC)
Crafting is a nice thing to do while you progress because it has a real time queue like the skills in EVE, 2 slots at the same time for f2p. Stuff can take little as 5 min for ammo or a day or 2 for a car. Also like in EVE it keeps counting down while you are offline.
They dont offer a download though do they? As far as Iheard, you ahve to have the disks from SWG to play there.

SWG was a kick @$$ MMO Pre-CU and Pre-NGE. IMO the CU Patch was the beginning of the end of SWG with the NGE being the proverbial final nail in the coffin. SOE is possibly the worst MMO Developer to date they release a very good game then in an attempt to make it better they in fact ruin it. Star Wars Galaxies and Everquest 2 are prime examples of SOE's in comptennce. The main problem isnt the developers though its the President/CEO John Smedly he for some reason cannot seem to be able to stick to running the company. For some strange reason he thinks its his duty to ruin every game SOE touches. If you dont believe check the SOE forums you will see that majoirty of SOE's player base hate Smedly as much as I do.

You can still get it by ...alternative means. They say that wont work (because they have to), but it does.
not the best game on the market and it's b2p, but Defiance actually uses a skill set system. you can end up with all of them if you like, but you start off in one particular section and build out from there.
other than that i can't think of a single skill based game out there.

i really, really wanted to like FE, but there were several blocks to that.
the main one in reference to the crafting is the limits they put on how much crafting you can do per day. if you like crafting its pretty limiting.

Pretty sure he was asking for a skill based character system. GW2 has a talent tree style system.
