Starwars. There's this orphan guy, he bumps into a wizard, he finds out he's a wizard himself, they go and rescue a princess from the death fortress. Later he finds out the bad wizard is his dad.

Strictly speaking, you pulled little factoid out of your ass.
Casually rambling, the movie is space opera but the game seems sci-fi...
a loose interpretation of sci-fi...
...like if you made a really generic fantasy MMO, renamed the races and made the buildings look futuristic.
It seems sci-fi sorta at that point.

Neocron-2 and Earth and Beyond. I sure miss those ones.
Eve is great if you have a lot of time to play and like spreadsheets.
AO - waiting to see what the graphic update looks like.
SWTOR - WoW with Blasters

pure fantasy story
There's bugger all science in it.
Well, it is defined as a space opera, a sub genre of sci-fi

With the release of Episode 1, Star Wars tried to "scientificize" the "mythology" of Jedi powers, making the one element I saw as fantasy disappear. Jedi powers stopped being all about "some mystically vague force that linked all things together" to "some specific measurable bacteria" that gave Jedi their powers.

Personally the only modern MMORPG trend that annoys me is the idea that MMOs need to be designed in a way to attract people who don't actually like MMOs. Which to me makes about as much sense as someone trying to figure out a way to get vegetarians to eat at their steakhouse. - FARGIN_WAR
There are a lot of minor ones that don't/didn't get much notice like Celetania, OGame, Astro Wars, etc. I also avoided the post apocalyptic as that *could* fall under sci-fi but they're often viewed as their own category.
Neocron and Neocron 2 are the same game 2.2 is the just the major overhaul update they did to replace the old one.
Neocron Factoid: the original developers are no longer working on the game, however the community has taken over and is doing the updates and mainenence for it out of their love for the game. It is the only real free to play game out there with no cash shop.

And they realise how wrong they were to do that, and subsequently did not mention that anymore in episode 2 and 3 :P
As far as top five goes, no clue. I know Scarlet Blade will never be on that list though.
And side note, Star wars has been called a space opera, but it's also commonly referred to as science fantasy and sci-fi-fantasy, as acknowledging that the force was a strong narrative element with initially zero science basis driving it meant that many already understood the setting to basically be 'wizards in space'.
EDIT: And I also liked Tabula Rasa, had some interesting aspects to it.

Star Trek online and maybe Champions Online if you stretch the genre a bit.
I don't think I saw either of those mentioned yet.
So you're the one! Cool....
I liked it too ~ it was fun and different. I didn't play it much when it was still around, but I hated to see it go. Same story with CoH

Don't lasers and spaceships make anything sci-fi ?
Off topic but...whenever I see the word loose now I have to think twice...do they mean lose or loose... That word irritates me

SWTOR - WoW with Blasters
SWG
EVE
Fallen Earth ( has some sci-fi elements to it)
Vendetta OL

SWG (pre CU & NGE), EVE, Ryzom... well, that's pretty much it, for me.
I would like to add Matrix online to the "general Sci Fi MMO list".. though I didn't play the game long enough for being able to judge it.
Well, it is defined as a space opera, a sub genre of sci-fi
Don't know what the rest is but definitely the following 3:
AO - most detailed lore of all scifi mmorpgs
SWG - Most "virtual world" of all scifi mmorpgs
EVE - Most detailed game mechanics of all scifi mmorpgs
Biggest Sci-Fi feels I got out of an MMO:
1.) SWG
2.) Anarchy Online
3.) Eve
4.) Planetside/Planetside 2
5.) Neocron
SWG only slightly ahead of AO because I played it a lot longer. Anarchy Online had an amazing Sci-Fi feel though.

I guess you could count Clone Wars - I keep forgetting about that one.
That's 3 Star Wars based MMOs (SWTOR, SWG, and Clone Wars) and 1 Star Trek based (STO).
The Matrix Online - forgot about that one as well.
3 big super-hero titles that are sci-fi~ish (CoH, CO, and DCUO)
And they realise how wrong they were to do that, and subsequently did not mention that anymore in episode 2 and 3 :P
One of the very few, it's why it's in a grave. Don't feel too bad. I liked FF14 1.00 so I'm a freak too.
Topic, SWG preCU and EVE. Freelancer Online should have been but never was.
Scarlet Blade is technically also a Sci-Fi.
These are also Sci-fi.
Firefall
Wildstar
The Repopulation
Face of Mankind
Divergence*
