As I see the order and destruction sides, will they also fight eachother? like the empire could smash some orcs or vice versa in one big battle between order and destruction, or will it simply be separated like it is now (dwarfs only fight greenskins, empire only fights chaos)? if it is than why make the difference between order and destruction?

There are the racial pairings which fuel the storyline/quests and set the stage for the war itself, but each race is free to move between all the areas belonging to their faction and can RvR or PvE in any of those which are appropriate to their tier.

(the wording of your question is confusion so i'll just address it from both the angles i saw) 

Order wont' fight other order members and Destruction wont fight other destruction members.  They can how ever fight together against the opposing side.  Like dwarves can help the Empire fight the chaos etc etc, even though it highly benefits them to fight to protect their own lands far more (at this time there's no teling what expansions could give us).

Because of the way the RvR tiers are set up there'd be no benefit for say the Chaos to suddenly turn on the Orcs.  Though that doesn't mean full PVP servers wont' allow it, they've not mentioned how such servers would work.  I think their main concern is getting the basic servers rule sets together and working properly first or they're just with holding the information to drive people crazy who think they need to kill everyone.
