I just watched the interview and PotBS is now at the top of my "to play next mmo" list.
What caught me was the "player ships" can you make and design your own ships in game? kinda like going to a ship-wright who will build a ship you design? Or do you need to submiit your designs to the devs who wlll make the ship and put it in the game?

I am probably wrong, but hey..I think they released a program where you can create your own ships, you submit them to the Devs, that way if someone just has a big blob they cant ride it around..I think you can create your own sails/flags though.
Though we have heard of stupid haste in war, cleverness has never been seen associated with long delays.

You can design your own ships but you must submit the design to FLS for approval, then I believe the model becomes available for anyone to build ingame. It's a similar principal for flags and sails I believe but could be wrong, I call upon the godly powers of "RickSaada" to settle this!

There's already quite a few player designed ships in, as said above you design it with modeling programs outside of the game.
You can read a lot more about it here. It's certainly not for the faint hearted though
I've been a member of the PotBS community since 2003.
First the ship must be historically accurate. Then it is up to the person submitting the ship to actually build a 3D wire frame model, apply the skin making sure its of a high enough quality standard for a retail MMO.
Then you submit the finished model for review by FLS. If it meets their quality and content standards, it could be approved for use in-game.
You basically need to already be a 3D Artist and have compatible 3D software and be somewhat of an expert regarding its use.
There is no easy, "click" here and magically "Design a Ship" feature in PotBS.

I don't believe it has to be historicly accurate, as on the new interveiw with Russels, he shows a ship (which name escapes me) that he says was player build and did not exist at the time period which the game takes place.
The ship design and how it would've been constructed must match historical designs and methods of construction at the time.

One question I got about creating ships is that when you finish up making the ship, is the ship put into the game where people can just buy the ship from a merchant? Or.. something else? just a bit confused there...
I do believe ships must be built by players (in game) for people to purchase.
