The only Edo period/feudal Japan game that I feel is worth anything is called Blade Chronicle: Samurai Online. It has housing, the ability to use footwork for distancing, various weapons such as katana, nodachi, naginata... unfortunately, it is also in Japanese. Its a free to play, but I didn't get far in it because I currently cannot read hiragana/katakana/kanji. If this game were to be translated, I would be all over it.
On the other hand, I would kill for a Nobunaga's Ambition MMO, or one based on Inindo: Way of the Ninja. I know there are NA and Rot3K MMOs out there already, but they fail to achieve any semblance to the original games.
Indindo is so bad ass. I still play that game. A true Rot3K MMO instead of a cash shop ripoff would be kick ass to the max. Lu Bu you damn traitor!!!
The AA system in AoC's expansion is going to have martial arts based skills you can obtain. Z3R0B4NG

The free ones look pretty bad, not at all what im looking for. I want innovation.
Then you'll have to wait for innovative mmos at least for some time. Right now either if it's f2p or p2p it's nothing new, just recycled ideas served on a diffrent platter. So, if you want innovation, you won't find it in mmos.
There's simply no decent martial arts mmo currently - 9dragons is horrendous grind at later levels, this what puts people off, World of Kung Fu is well unpolished and with quite dead community right now.
We'll just have to wait for something decent I guess.
If ya guyz looking for great martial arts MMO so ya all gonna wait until Nine yin manual (Project9) will be realesed.. BC, 9Dragons, 12Sky2 is fail. >.< Best martial arts game was Dragon Sky. I know it was sometimes boring but all martial arts moves was very nice.

9 Dragons is not bad.

I remember this game titled Kwon Do, however it was more of an online game then an MMO. it didn't have players so ijji had to shut it down.
