Companion characters can really add an extra layer to the game when they are fun and well written. However, I think that perhaps few of the latest Bioware's games include to many of them, so that you really do not form any connection with them. I only liked few ME2 and Dragon Age characters, many felt boring and badly written. I would rather have fewer, but better written and more intervined to the story as a whole.
Few of my favorite companions from different eras below, what are yours?
From Ultima series I remember Iolo. When ever he was available, I had him in my group.
From Baldur's Gate, just can't forget about Minsc and Boo. Those two just made me smile so often
From Neverwinter Nights, who can forget Deekin! I think he was the first companion character that really had a larger part in the story and lots of dialogue options with your main character. Have to say I felt proud when he finally become Red Dragon Disciple. Very well written and fun character.
From KOTOR - HK-47, again made me smile often and added a lot of fun to the game.

The Ultima companions will always be THE companions for me. I almost felt like they were memories about real ppl, playing Ultima so many times as I did, heh. ^^
What I would give for a new Ultima single player RPG. *sigh*
Other than that... let me think. Jaheira, Khalid and Imoen, which I had at my side all the way through, from BG. HK-47 from KOTOR of course. Oh yes and Goldie the small fairy from Lands of Lore III. She was always so funny and cheerful even in the darkest of moments.
I share your skeptical sentiment about the ME and DA companions, OP. My issue is: I usually play like the Avatar. I do good, as good as I can. Still, my DA and ME companions are too negative. They are not really loyal friends like the companions of the Avatar, they are more drak/broken characters. Like travelling with a bunch of Wolverines. I like the noble group of loyal do-gooders more.

Bioware has always interesting characters to travel with you, I liked them a lot in BG2, DA:O is certainly lively and feels 'real', but what really made an impression was ME2. Wow, that was a change from their usual strain. That crew oozed toughness, talent and a kickass attitude by the buckets.
