Anet is a independent company, NCsoft is a publisher. NCsoft has power in the sense that they are probably providing financial backing for GW2, but that does not mean Anet is owned by NCsoft. Anet is owned by the founders.

As someone else has said, A-Net does not answer directly to NcSoft East, but to NCSoft West which s run by former A-Net employees, and for the most part have been allowed free creative roam with the development of gw2.
I have no idea what the fuss is about, WoW is published by Activision, and Bioware is owned by EA, as long as A-Net is allowed creative freedom with their game it's not that bad compared to other AAA mmo's.
