Yes the are instances, but with stories and different outcomes. Depending on the choices your group make, it will lead you to different paths or bosses. They haven't announced all flashpoints as far as i know, but still 3 each side doesn't sound bad at all for launch.
there will be more flashpoints than listed on the flashpoint page of the site. they just used those for examples of ones you would run at different points in the game. for example, most people know about the Taral V flashpoint since it was shown at pax east. the goal of the flahpoint is to obtain a computer that will be needed to free an important jedi prisioner. daniel erickson has said there is another flashpoint after that one in which the goal is to actually save the prisioner. Bioware has stated that not everything will be revealed prior to launch so that there will be suprises for peolpe to discover once they get in game. so i wouldn't expect them to post every flashpoint, warzone or raid up on the site. they will likely just give people a general idea of some of them.

Also, new instances are one of the easiest things to patch into an MMO- there really isn't a need to launch the game with super-high end raids (operations in TOR).
Without knowing exactly how level progression is envisioned to work in this game by BW, it's hard to say exactly how many instances will be in at launch. I expect less than WoW launched with simply because levelling speed will likely be so much faster that there wouldn't be time to run all the FPs in your level bracket before you overlevelled them (as happened in WoW when they turbo-charged levelling). 1 for every ~10 levels? Probably slightly more at the higher end as the speed of levelling slows down? A few endgame FPs, and prob. 1 or 2 'Operations'?
Bottom line- LA, BW and EA are all clearly invested in making this game work. New content has already been planned and unless the game totally tanks we will see new FPs and Operations patched in fairly rapidly.

The Flashpoint is an instance that can be done for a number of reasons;
Storyline being one
Provide a more tactical experience for 4 players
Povide better loot and gear that can be got from general open world gameplay but in Flashpoints you will get a better chance of quality gear.
