So, I wanted to log into my account today just to check and make sure I would get access to the next game for free, well I have ran into a huge problem, it says that I don't own any games on the website will this change? I know I bought and linked the game to this account I have emails to prove it? Will it reappear when FFXIV:ARR is released?

You are logging into the Square Enix website. That is very much separate from the afforementioned account management system.
In other words....you didn't even go to the link provided to you, grats.
You may be logging into SQuare Enix (all games login) instead of the one designated for FFXIV.

Apparently the Square Enix North America account and Square Enix Membership accounts are different. Good to know... and great way to be confusing SE.

Uuuh nope. No, fail to see how having two separate sites that can manage the same account for the same game that are not in sync makes any sense at all.
It's not the same account. You have no account on the SE website.
When I went to buy ARR CE for my wife I had to create a whole new account on the SE website in order to purchase it. My ffxi/xiv account does not exist on the SE website.
Keeping those two separate makes a hell of a lot more sense than mixing them. All of the information on the lodestone would have to be placed on the SE website where only maybe %20 of the people on that page would be using it.
First of all, the Lodestone is out of date. As is the SEA website. They take you to the same log in site, but one will take you to a site that makes sense and the other will take you to a site that seems like it should make sense, you know considering it has a "Profile" page and "My Games" page but "YOUR" game don't show up there, and the derpy stupid one is the one that Final Fantasy XIV site will take you to.

I'm not going to argue this point. It was easier when they had the lodestone as the front page of FFXIV but now it's got the member sign-up at the top for the main square enix site.
S/E accounts are a bit odd for westerners, just because we aren't use to seeing it that way. The entire "Service Account" thing keeps getting me, which is different than your Square/Enix Account, or even the older PlayOnline accounts. It's confusing to me, but they seem to have no trouble with it in Japan.
1.0 wouldn't take credit cards, you either had to deal with Crysta (which I still don't entirely understand to be honest), or go through a European pay processor (Click And Buy I think) - at least now they can take major credit cards directly.
No big deal, I eventually got it worked out, adapted and learned. You will get emails when it goes live - as long as you either registered your account and created a FFXIV 1.0 Service Account, or still have the original Serial Key, you will be able to get ARR for free.
As long as you can get into the Square/Enix account page (the one originally linked by ZizouX), you should be able to see it listed under: Services & Options->Select Service->Final Fantasy XIV-> your old service account should be listed here.
If it's not, have the original Serial Key handy and contact Customer support (they are a bit slow).
