I played some WoT muds that had interesting mechanics. You could choose to have a chance at a rare talent, like be a wolf brother or even male characters could choose to be say a blademaster, but discover they have the spark and can channel and start to hear voices. One game even had you create your own weaves. People would each have to discover the truly powerful magics like balefire.
Saga of Recluce by Modesitt would be interesting, it deals with order and chaos as the primary magic system. The interesting part is not every one uses order or chaos the same way. it can be very personal to their interpretations. Each have their positives and negatives, or you can go both and balance. Could be difficult to implement though.
For a scifi theme, I'd like to see Firefly, all those words, advanced and backwater, reavers, alliance, pirates, smugglers both ship and onworld play, explore outer rim, maybe even settle new planets, govern them.
I also don't want to see any these done too. Well not the first 2 because I love them so much and they probably would suck a lot if made, I don't want to taint it for me, lol. Probably could never live up to my expectations.
Firefly, there was so little of it, there wouldn't be anything to really taint lol.

nah ... xcom is great because of its tactical turn-based gameplay which is totally irrelevant to a MMO. Otherwise, the setting about some soldiers fighting aliens is not new and have been done in many incarnation. You don't need xcom to have aliens fighting humans.
I do enjoy sandbox games. Hmm there's lots of IPs that would make great sandbox MMOs. Some have been listed already. Here's some that someone should make.
1. Dr. Who - 50 years of lore. Great sci fi or fantasy setting.
2. Sword of Truth - Great series of books, I've read them many times. If done right it would make a great sandbox game.
3. Spelljammer - Some people mentioned AD&D worlds. My vote would be Spelljammer. It would have the freedom for players to travel through space in their ships. They would also be able to visit a ton of different worlds, all different, and all massive in size. I would play this game for years.

Wheel of Time like a few others said.

I don't know if it was mentioned before, but Attack on Titan would be fun.
With action combat and proper physics!
Besides level you could climb ranks, to command other players during battle, and get access to better equipment for your contributions.
I would melt ~
I could also imagine something like the movie, Final Fantasy Spirits Within.
So basically, humanitys last stronghold(s), fight for survival, not to be a hero.
