I would have to say Earth and Beyond. That game was a true mmorpg. Ea pulled it after only 2 years (2002-2004). There are many people, including me, that wants the game back.
Here is a site that shows how deep this game was. It also had crafting.
RF Online, it was one of the better Sci-fi mmo that I have played. You have to pay monthly for the darn thing, but you can try a free trail of the game.
RF Online, I've taken a look at that, it seems to be mostly fantasy with a little sci fi elements?
Earth and beyond had the single best trailer for any game I've ever seen. Music sounded like Bill Leeb. Unfortunately I never had the chance to play it. Wonder why it was taken off the market?
And EVE, from everything I've seen in the game, doesn't the whole thing take place inside your ship? Do you ever get out of the ship and walk around? Why is it "far beyond" a flight sim?
I think it is really unfair to ask what the best sci-fi MMO is, as they all seem to have a different focus.
Of course, oyu have the big names, such as EvE, SWG and the sadly departed EnB. But you couldn't really compare any of those in terms of gameplay.
EvE is fantastic as an economy similator. It's crafting system is unsurpassed.
SWG is more akin to EQ or WoW in terms of its gameplay and core ideals.
EnB, well I never had the fortune to play it, so I cannot very well comment.
Then you have the little guys. All the small sci-fi MMO's that no one has really heard of, like DarkSpace and Jumpgate.
DarkSpace is a very action oriented game, more like a massively multiplayer version of a capture the flag game, and its core gameplay elements are focused around this goal. JumpGate is more of a physics based game, with more realistic flight control than other space games.
So, my answer would be that it depends on what you, personally, are looking for from your particular MMO. There is no 'best'. You might be able to choose a most popular, and EvE would win on those grounds by a long long way. However, nearly every other sci-fi MMO out there has something very unique to offer.
SWG is more akin to EQ or WoW in terms of its gameplay and core ideals.
It is NOW... didn't used to be.... not even close. But, yeah, NOW SWG is like that. Which is why I specifically stated that SWG PRE NGE was the best sci-fi MMORPG.

its a statement to the fact alot of people hop into EVE expecting to strap into a X-wing and make a run on the deathstar trench. It's not that type of a game. It's more ofa Capital ship simulator than a Flight sim. In addition the gmae is much deeper than a "fly by the seat of your pants" type game with much more of Logistics, Diplomacy, and Empire building/control.
You don't leave your ship yet as the original station interfact was designed as a bunch of window and menu interfaces. as there hasn't been anything that anyone has figured to "do" in a station that can't be done through some quick window interactions currently, CCP hasn't spent the developing resources to create the ability to leave your ship.
NEVER, EVER, EVER start a topic like this again....why?
Because it only brings back PAINFULL memories of pre-cu and even cu swg....it will always be in our (the vets) hearts without the least of a doubt the greatest mmo of all time......if they kept the old system it could have rivaled the player base of WoW.....So if you want the greatest mmo of all time with the greatest liscence of all time wait till swgemu comes out.
EVE is more RPG than most MMORPG's out there. The game is a virtual world, where you create your character the way you want to, not as pre-defined by the devs. There's politics, wars, trade and industry all run by the players.
Having an avatar to walk around in stations and go to bars has absolutely ZERO effect on gameplay. It's graphical fluff pure and simple.
Besides, who wants to control an emaciated character that has been living in a goo-filled pod in zero-g for a few years, honesly.
That said, CCP has stated that they are planning on adding the ability to get out of your ships and walk around in stations EVENTUALLY, but it's low on the priority list as they'd rather spend resources on real gameplay than fluff.
I'd have to say Eve or Earth and Beyond... Hard to say for sure which. I remember E&B fondly, but it's been gone long enough that I'm sure I've started to romanticize the memories a bit.
Eve's a great sandbox RPG, tons of depth, very "do your own thing". God help you if you like to be led by the hand, but if you like coming up with your own goals it is a lot of fun. Great socio-political game, great economic game.
E&B could probably most easily have been described as "EQqqqqqq....innnnn......spaaaaaccccce!" (Muppet Show flashbacks, anyone? ). Basically, a fairly standard whack-a-mob, level up, do missions, get phat lewts sorta game. The universe backdrop was great, the art was pretty, and the attempt at a strong managed ongoing story was a huge plus. One of the nicer things about the game was probably the community of gamers who happened to be playing it, too.
First off one of the things EvE gets dinged for alot is the fact that you don't actually pilot your craft. It is basically a point and clik affair and targeting is automatic. So for that reason I would say EvE is definately not a Flight sim.
Ok, so with that out of the way My votes for best Sci Fi mmorpg would go to...
pre CU?NGE SWG has my vote as well. Eve is nothing but a glorified space screensaver. ANYONE can make outter space look good. Everything else in EVE is boring, bland and odd.
PRE NGE/and/or PRE CU reason being is it felt so comftorable to be with people and you knew basically anywhere you went youd see people grind with them PvP with them. I remember a HUGE PvP fight it must have been 100vs100 maybe more. It was set up and everything but it was awsome seeing Jedis with their Lightsabers go in first then Stormtroopers go in (IN my case I was IMP) and all the vehicals and explosions and mounts and people and blast fire. That was the last PvP untill NGE I beleive. It was pretty insane better then any other PvP I would say.
Now, it is a waist land with nothing to do but wait for a person. Everythign is gone the richness, the good feeling, everything. SOE confuses me alot. How can you make money with no customers? How can you be lazy and turn a great game into a pile of Llams poo?

You mean to tell me that the daily "BRING BACK PRE-CU!!" posts in the SWG forums aren't enough?

But I wouldn't call it an RPG. No one RP's in eve. You just have to watch the chat channels to see that.
I'm hoping for some sarcasim there as Role-playing does not nessicarilly mean, "I'm going to shoot the darkness in the name of God X" sadley that was from one of the pen and paper campaigns I played.

Pre-NGE SWG (either CU or Pre CU, both were very good)
No other game even came CLOSE....
Unfortunately the NGE destroyed all that... now it's "just another MMO"
EVE would be #2 in my opinion... though it can be a bit monotonous at times.
#3 is tough... Right now I'd have to say I actually think Jumpgate was better than E&B despite it's age.
E&B at #4
Then AO
then Darkspace

EVE for sure is the best science-fiction mmorpg out there
I don't know any other sci-fi mmos that has point/click and a dice rolling combat system thing...
