The mythos of HP Lovecraft, they are monsterous in size, utterly alien in thought, have legions of bizzaro servants, powerful mojo, cultists and the worst part is, fighting them costs you your sanity.

Another poster mentioned Mind Flayers ala AD&D, to which I quite agree, they're also really good. In fact, instead of a solitary 'boss', a rival faction with leaders with a agenda of conquest through either subtle or gross means makes for a great villian. It is after all, the stuff of our own history.
Even peace may be purchased at too high a price, and the only time you are completely safe is when you lie in the grave.
