Why would they prototype with one engine and then move that over to the real version?
PROGRAMMERS DO THAT ALL THE TIME
I mock stuff up in python because its quick, then I make really version in c++ (if it needs the performance boost)
In the past where one written code to drive machinery and stuff, I've written emulators then had my code talk to the emulator before using with the real thing (you can't close a production line down for a month while you code live)
When I've worked on games, I've coded my audio code into a prior version of a game engine, while graphics guys have put their new version of their stuff Into the engine, eventually merging all these new bits supported by old engine into a complete new engine.
That's how coding works, if you've gotta old / cheap framework that can support your new stuff, you use that with your new stuff rather than just have it hang there on its own.
I haven't seen anything of the game yet, so I will wait with my judgement until I see and know something more. What we know so far does sound like I am suspicious, but I will wait for now what will be shown.

What engine they use will not change the fact that this game couse of it is named the elder scrolls will downgrade the Elder Scrolls worth as a game series.

LOL not really, im sure bethseda will release another classic and then we can read all the threads from the crybabies entitled "I wish they made (Insert New ES Title) a mmo or "Why isnt ESO like (Insert New ES Title)" and so on and so forth.
This is great! I was feeling majorly apprehensive about the Hero Engine being used, granted the engine itself is good in development terms but it is antiquated in feel and general workings, now that this has been clarified I have to say that the game has a nice new appeal.
Also what a great idea to use the Hero Engine to view the art ingame and get a feel for the artistic direction of the game.
Hopefully the game features and workings will appeal even more once an increased amount of information is released - the screens sure look nice so far anyways - though the Copernicus screens released recently sure gave me a new lease on the "cartoon" art direction. (R.I.P. 38)

personally heroengien or not didnt bother me, its what they are going to do with the game that counts. Turns out nothing special.
there are 2 types of mmo, imitators and innovaters.

Ehh... no. Have you even read the article?
They only used it to prototype in. Nothing more.
They have written their own engine, specifically for this game.
