What games have the best play styles for pet users? It has to be from currently available games in their current state. So, if you say WoW Hunter, you need to be talking about WoD and not TBC.
Well I may be biased because I'm more old-school and the 6 button only rotation trend bores me to tears, but I feel Everquest 2's Conjurer and Necromancer are the best pet classes, everything pretty much revolves around them and I'm a fan of pet classes too. I love the depth and complexity of all their classes really.
I always felt that pet classes were like playing with 2 toons... they always made everything seem so damn easy... hence the reputation of being a solo friendly class.
Now if they made it so that NPCs would ignore pets and go after the masters... then that would mean you'd have to actually do something because instead of your pet being the tank and you the dps, you are now the tank and your pet is the dps.

FFXI Beastmaster sadly it was the last class i ever played but ended up being maybe the best class in game. A husband wife or 2 friend duo can do amazing things within the game, even in the old days when it was much harder. It was the choice if you wanted to solo in the game.Cool thing is you can use Jug pets "magical conjured pets" or you can tame an in game mob to be your pet.Taming can be quite challenging and keeps you on your toes.
The versatility is that if you decide to play another class for example a WHM "White Mage/healer",you could /BST sub class your Beastmaster class and still be the same level as your main.BST is the only class that can do that in the game, all other sub classes are 1/2 the main level. This means you can be a Healer and still charm/tame pets to fight alongside you, team up and now you have two pets and two players, both can be healers or both can be whatever class you want.
Further more, you could simply sub class a Ninja if you want and give your player defense abilities to recast or tame a new pet if yours dies.It also gives huge versatility in kiting, you simply send your pet in and run far away, then call your pet towards you and they come back very quickly.
Level 76 there are a couple Rabbit pets that heal you and your whole party if so need be.Some are tanks some are high dps.
Never forget 3 mile Island and never trust a government official or company spokesman.

OP asked for currently available games. Presumably he's looking for suggestions for something that he can play. Personally i'd go with WoW Hunter or Warlock.
Marvel Heroes - Rocket Raccoon, with a full summoner build. He does top notch damage and his turrets can basically tank anything in the game. I am able to solo almost all content, including raids, albeit slower than a full group.

GW2 once had a very popular Beastmaster spec'd tank(y) Ranger phase - where the ranger stacks up defensive stats while the Beastmaster traits grants quite superb boost to the pet. Pair it up with offensive pets, and it was hella annoying to fight in PVP, since the ranger never loses.
No one run the spec in PVE though, since AI targetting can be quite problematic. Plus PVE is always about clear speed in any game anyways.

A little bit, yeah, I have one of 3 options swimming around in my head currently. But I am also looking at the possibility of something else should something look interesting.
Masterminds were hands down the best pet class. EVER. I miss mine dearly.

City of Villains Mastermind is the benchmark to measure pet classes.

I actually love this kind of playstyle. I use a mod in Skyrim that modifies the Conjuration tree so that for every other skill level perk you attain, you are allowed to summon and extra soul (Atronach or Undead). In the Based game, Conjuration sucks. You have one pet until you level to 100 then you get a 2nd. But this way, I get a 2nd one with a perk in Conj. I forget the levels, but you start off with one, put in a perk get a 2nd, then you get a 3rd 2 more perks later. And finally at 100, you can get 2 more for a total of 5. There is another mod called Cold Harbor Re summoned. OMG, I love those 2 mods together. You run around with 5 master level daedra summoned. It's interesting at Legendary difficulty.

As said, City of Heroes (Villains) Mastermind. You had multiple pets that were all interesting, not to mention you could go various themes. Like gangsters or ninjas. WAR Squig Herder was solid as well, because you could go INSIDE your pet, and wear it like a suit. However, let us not forget the greats. DAOC... Bonedancer (You had numerous pets, with numerous builds), Animist (you summoned groves of pets that were turrets, you would lead people to them and they would die... to nourish the soil for more plant turrets), Theurgist (you would spam summon so many pets they would cause so much chaos), and Necromancer (you became a ghost and couldn't be attacked, your pet would be your new body and would do all the fighting for you). Never will we see their like again in this copy paste world we call new MMOs.
Final Fantasy XI with the Puppetmaster offers one of the most complex pet systems that I've ever has the pleasure to use. Different frame designs gives the PUP access to various pet types;
PLD - paladin tank.
WHM - white mage healer.
BLM - black mage DPS.
RDM - red mage with buffs/debuffs/heals/dps.
RNG - ranger with bow ranged attacks.
There were also several different different modules that can be found, crafted, quested and purchased that can be swapped into your puppet that can affect it's gameplay. It was such a downer that FFXIV neglected to add this job to their game.

EQ2 - Necromancer
Vanguard - Necromancer
WAR: Age of Reckoning - Squig Herder

Coercer and Illusionist also but not near as powerful although they are fun to play.
