Nintendo is the best gaming company by a considerable margin. The only reason Blizzard ranks so highly in that list is because their fans are absolutely rabid.
My personal favorite, however, would definitely be Looking Glass Studios. Their games were simply phenomenal.
That Game Company. Yeah, it is a small company without a long shiny history but they have Journey. Or maybe, FromSoftware because of Demon's Souls and Dark Souls.
I don't know about companies. However I would like to mention Craig "Silirrion" Morrison. He was one of the best community managers I have ever got to pleasure to interact with. For that matter that a lot of people who played Anarchy Online ever got the pleasure to interact with. He managed the Anarchy Online community extremely well.
The level of interaction and mediation (between developer and player base) with him felt truly genuine and it was. I have little doubt his efforts alone helped hold onto parts of the player base as it started scattering during the first big exodus of that games history. If a large company would have picked him up and gave him the freedom to do his job as he saw fit like he did with Anarchy Online. Worth every bit of his weight in gold. Every bit.
I don't know how he's done in his other positions. I quit playing Anarchy Online long ago. But his performance as a community manager was stellar. Just go to the AO forums and read through a lot of those old posts. I've done that a couple of times in the past and some of that stuff is pure gold.

My personal favorite was Bandit Kings, I put a hell of a lot of hours into that game.

I do wish there were more YoshiP's in the industry too.
